I was in Madagascar (Antananarivo the entire time) in January and February, and it rained every day from mid-afternoon until nighttime. I walked and took taxis everywhere I went, so even with a long, heavy raincoat, I was soaked from the shoulders up and the knees down. Fortunately, it is approaching summertime during November and December (because it's the southern hemisphere), so it will be very warm. That was what made the rain bearable.

I had a wonderful experience and I fell in love with the country and the people, so if the rainy season is the only time you can go, do it! Just know that you will need extra travel time wherever you go, and that you are not likely to get there dry. Invest in a good pair of Chacos (you don't want to wear socks all day if your feet will be wet), insect repellent, and something that will keep your camera dry, because you will want pictures! Have fun!
References :
Most rain here falls between November and March, much of it in heavy downpours with hail and thunder. Rainfall during the rest of the year is mostly very light and sporadic. On the plateau temperatures fall to moderate levels during the dry season and the nights may be chilly, but frost only occurs on the highest mountains.

For climatic reasons tourists prefer the inter-season (April - May - June - July - August - September - October - November - December)

FOR YOUR INFO

last year during Nov there were 28,511 international tourists in Madagascar compared to 16,089 in Feb,
During October 32,364
October seems to be the favorite.

But Nov is in the very first part of "winter" season.
